LAO+: Focused, Multi-Replica Accelerated Orthogonal Sampling for Robust Binding Free Energy Predictions

Abstract

We introduce Lambda-ABF-OPES+ ($\text{LAO+}$), a multi-replica framework for absolute binding free energy (ABFE) calculations that accelerates both the alchemical transformation and the slow ``orthogonal'' motions coupled to it. At the core of $\text{LAO+}$ is a partitioned $λ$-dynamics scheme that concentrates sampling on the abrupt rehydration of the binding pocket, the main bottleneck of ligand decoupling, while Hamiltonian replica exchange relays configurations along the entire alchemical path. This drives a fourfold gain in convergence speed for the rate-limiting leg over our previous $\text{LAO}$ method, which was itself up to ninefold faster than Lambda-ABF, an overall gain of up to $\sim$36-fold. Applied to 28 protein--ligand complexes across five targets, $\text{LAO+}$ achieves a root-mean-square error of 0.83~kcal~mol$^{-1}$ and a correlation of 0.87 with experiment from only 63~ns of sampling per ligand. Moreover, dedicated reservoir replicas accelerate any slow degree of freedom that can be described by a collective variable. We demonstrate this by recovering hidden protein and ligand conformational states, for example in T4 lysozyme, BRD4 and JNK1. Together, these advances make accurate ABFE calculations practical for drug discovery.

A Scalable Sharp-Interface Immersed Boundary Method for Moving Boundary Flow Simulation on Multi-GPU Systems

Sharp-interface immersed boundary methods provide a versatile framework for simulating flows with complex moving boundaries, but their irregular data structures, dynamic sparsity, and discontinuous pressure operators present significant challenges for efficient multi-GPU implementation. This work presents a fully GPU-native, multi-GPU acceleration of the sharp-interface immersed boundary solver, ViCar3D. The implementation combines a hybrid OpenACC/CUDA programming model with a matrix decomposition that isolates dynamically changing immersed-boundary operators, GPU-optimized geometric kernels, asynchronous dual-stream sparse matrix--vector execution, and a symmetric-memory-based sparse communication strategy. A GPU-oriented iterative solver employing a preconditioned stabilized bi-conjugate gradient (BiCGStab) method is developed to efficiently treat the pressure Poisson equation on highly stretched Cartesian grids. The resulting framework preserves the accuracy and versatility of the original solver while delivering substantial acceleration and scalability for simulations involving complex moving and deforming immersed boundaries, thereby extending the applicability of sharp-interface immersed boundary methods to extreme-scale computational fluid dynamics.

RAT-EC: Introducing a New Open-Source 3D Volume-Integral Eddy-Current Module

We present RAT-EC, an open-source volume-integral eddy-current module for unstructured meshes, driven in the time domain by coils of arbitrary winding geometry. It is the first openly available code of this kind and part of the open-source RAT suite. Because only the conductor is meshed, neither the surrounding air nor an artificial outer boundary has to be modelled, which simplifies model preparation and brings problems with thin gaps and intricate air regions within reach of standard hardware. The formulation combines a semi-analytical evaluation of the singular and near-singular inductance terms, a multi-level fast multipole method that accelerates both the far-field inductance action and the coil field, topology-aware constraints for multiply connected conductors, and a matrix-free, GPU-accelerated time integration. The implementation is verified against closed-form solutions for a conducting sphere and a conducting ring, and is validated on the TEAM-7 benchmark. At 50 Hz, RAT-EC reproduces the measured field as accurately as finite-element solutions. At 200 Hz, it agrees with a converged finite-element model, but both deviate from published measurements, which suggests that this benchmark point should be re-examined. RAT-EC provides an open platform for volume-integral eddy-current simulation and method development.

Feature-preserving Latent-EnKF for Data Assimilation of Flows with Shocks

The ensemble Kalman filter (EnKF) is widely adopted for sequential data assimilation, but fails for solutions with discontinuities, such as shocks in compressible flows. For ensembles with uncertainty in discontinuity location, the EnKF analysis can lose physical consistency, which can be viewed through three lenses: (i) bimodal pointwise statistics in the forecast ensemble, (ii) mixed-sign analysis weights in the affine superposition of forecast members, and (iii) spatially distributed Kalman-gain profiles that modify the state around a discontinuity rather than translating it coherently. In order to preserve flow features in the analysis state and, as such, maintain physical consistency, a feature-preserving latent-EnKF is introduced. The proposed method performs the ensemble update in a low-dimensional latent space learned by a coordinate-conditioned auto-decoder. The latent representation retains near-Gaussian ensemble statistics and provides coordinates in which flow features vary coherently across the forecast ensemble. The EnKF updates performed on the latent codes are decoded into coherent changes in the represented flow features, translating shocks through coordinate morphing rather than superposing them at displaced locations. The corresponding Kalman-gain profiles generated by the latent-EnKF exhibit an approximately step-like variation across the discontinuities, allowing the fronts to translate while preserving sharp features and monotonicity. Sod shock-tube, Mach~2 shock-cylinder, and immersed-body shape-inference tests with sparse, noisy observations demonstrate accurate recovery of shocks and contact discontinuities without spurious oscillations.
