Revisiting Generalized p-Laplacian Regularized Framelet GCNs: Convergence, Energy Dynamic and Training with Non-Linear Diffusion

This paper presents a comprehensive theoretical analysis of the graph p-Laplacian regularized framelet network (pL-UFG) to establish a solid understanding of its properties. We conduct a convergence analysis on pL-UFG, addressing the gap in the understanding of its asymptotic behaviors. Further by investigating the generalized Dirichlet energy of pL-UFG, we demonstrate that the Dirichlet energy remains non-zero throughout convergence, ensuring the avoidance of over-smoothing issues. Additionally, we elucidate the energy dynamic perspective, highlighting the synergistic relationship between the implicit layer in pL-UFG and graph framelets. This synergy enhances the model's adaptability to both homophilic and heterophilic data. Notably, we reveal that pL-UFG can be interpreted as a generalized non-linear diffusion process, thereby bridging the gap between pL-UFG and differential equations on the graph. Importantly, these multifaceted analyses lead to unified conclusions that offer novel insights for understanding and implementing pL-UFG, as well as other graph neural network (GNN) models. Finally, based on our dynamic analysis, we propose two novel pL-UFG models with manually controlled energy dynamics. We demonstrate empirically and theoretically that our proposed models not only inherit the advantages of pL-UFG but also significantly reduce computational costs for training on large-scale graph datasets.

Unifying over-smoothing and over-squashing in graph neural networks: A physics informed approach and beyond

Graph Neural Networks (GNNs) have emerged as one of the leading approaches for machine learning on graph-structured data. Despite their great success, critical computational challenges such as over-smoothing, over-squashing, and limited expressive power continue to impact the performance of GNNs. In this study, inspired from the time-reversal principle commonly utilized in classical and quantum physics, we reverse the time direction of the graph heat equation. The resulted reversing process yields a class of high pass filtering functions that enhance the sharpness of graph node features. Leveraging this concept, we introduce the Multi-Scaled Heat Kernel based GNN (MHKG) by amalgamating diverse filtering functions' effects on node features. To explore more flexible filtering conditions, we further generalize MHKG into a model termed G-MHKG and thoroughly show the roles of each element in controlling over-smoothing, over-squashing and expressive power. Notably, we illustrate that all aforementioned issues can be characterized and analyzed via the properties of the filtering functions, and uncover a trade-off between over-smoothing and over-squashing: enhancing node feature sharpness will make model suffer more from over-squashing, and vice versa. Furthermore, we manipulate the time again to show how G-MHKG can handle both two issues under mild conditions. Our conclusive experiments highlight the effectiveness of proposed models. It surpasses several GNN baseline models in performance across graph datasets characterized by both homophily and heterophily.

MusicJam: Visualizing Music Insights via Generated Narrative Illustrations

Visualizing the insights of the invisible music is able to bring listeners an enjoyable and immersive listening experience, and therefore has attracted much attention in the field of information visualization. Over the past decades, various music visualization techniques have been introduced. However, most of them are manually designed by following the visual encoding rules, thus shown in form of a graphical visual representation whose visual encoding schema is usually taking effort to understand. Recently, some researchers use figures or illustrations to represent music moods, lyrics, and musical features, which are more intuitive and attractive. However, in these techniques, the figures are usually pre-selected or statically generated, so they cannot precisely convey insights of different pieces of music. To address this issue, in this paper, we introduce MusicJam, a music visualization system that is able to generate narrative illustrations to represent the insight of the input music. The system leverages a novel generation model designed based on GPT-2 to generate meaningful lyrics given the input music and then employs the stable diffusion model to transform the lyrics into coherent illustrations. Finally, the generated results are synchronized and rendered as an MP4 video accompanied by the input music. We evaluated the proposed lyric generation model by comparing it to the baseline models and conducted a user study to estimate the quality of the generated illustrations and the final music videos. The results showed the power of our technique.

How Curvature Enhance the Adaptation Power of Framelet GCNs

Graph neural network (GNN) has been demonstrated powerful in modeling graph-structured data. However, despite many successful cases of applying GNNs to various graph classification and prediction tasks, whether the graph geometrical information has been fully exploited to enhance the learning performance of GNNs is not yet well understood. This paper introduces a new approach to enhance GNN by discrete graph Ricci curvature. Specifically, the graph Ricci curvature defined on the edges of a graph measures how difficult the information transits on one edge from one node to another based on their neighborhoods. Motivated by the geometric analogy of Ricci curvature in the graph setting, we prove that by inserting the curvature information with different carefully designed transformation function $ζ$, several known computational issues in GNN such as over-smoothing can be alleviated in our proposed model. Furthermore, we verified that edges with very positive Ricci curvature (i.e., $κ_{i,j} \approx 1$) are preferred to be dropped to enhance model's adaption to heterophily graph and one curvature based graph edge drop algorithm is proposed. Comprehensive experiments show that our curvature-based GNN model outperforms the state-of-the-art baselines in both homophily and heterophily graph datasets, indicating the effectiveness of involving graph geometric information in GNNs.

Frameless Graph Knowledge Distillation

Knowledge distillation (KD) has shown great potential for transferring knowledge from a complex teacher model to a simple student model in which the heavy learning task can be accomplished efficiently and without losing too much prediction accuracy. Recently, many attempts have been made by applying the KD mechanism to the graph representation learning models such as graph neural networks (GNNs) to accelerate the model's inference speed via student models. However, many existing KD-based GNNs utilize MLP as a universal approximator in the student model to imitate the teacher model's process without considering the graph knowledge from the teacher model. In this work, we provide a KD-based framework on multi-scaled GNNs, known as graph framelet, and prove that by adequately utilizing the graph knowledge in a multi-scaled manner provided by graph framelet decomposition, the student model is capable of adapting both homophilic and heterophilic graphs and has the potential of alleviating the over-squashing issue with a simple yet effectively graph surgery. Furthermore, we show how the graph knowledge supplied by the teacher is learned and digested by the student model via both algebra and geometry. Comprehensive experiments show that our proposed model can generate learning accuracy identical to or even surpass the teacher model while maintaining the high speed of inference.

Neural 3D Scene Reconstruction from Multiple 2D Images without 3D Supervision

Neural 3D scene reconstruction methods have achieved impressive performance when reconstructing complex geometry and low-textured regions in indoor scenes. However, these methods heavily rely on 3D data which is costly and time-consuming to obtain in real world. In this paper, we propose a novel neural reconstruction method that reconstructs scenes using sparse depth under the plane constraints without 3D supervision. We introduce a signed distance function field, a color field, and a probability field to represent a scene. We optimize these fields to reconstruct the scene by using differentiable ray marching with accessible 2D images as supervision. We improve the reconstruction quality of complex geometry scene regions with sparse depth obtained by using the geometric constraints. The geometric constraints project 3D points on the surface to similar-looking regions with similar features in different 2D images. We impose the plane constraints to make large planes parallel or vertical to the indoor floor. Both two constraints help reconstruct accurate and smooth geometry structures of the scene. Without 3D supervision, our method achieves competitive performance compared with existing methods that use 3D supervision on the ScanNet dataset.

Improved Inner Approximation for Aggregating Power Flexibility in Active Distribution Networks and its Applications

Concise and reliable modeling for aggregating power flexibility of distributed energy resources in active distribution networks (ADNs) is a crucial technique for coordinating transmission and distribution networks. Our recent research has successfully derived an explicit expression for the exact aggregation model (EAM) of power flexibility at the substation level under linearized distribution network constraints. The EAM, however, is impractical for decision-making purposes due to its exponential complexity. In this paper, we propose an inner approximation method for aggregating flexibility in ADNs that utilizes the properties of the EAM to improve performance. Specifically, the geometric prototype of the inner approximation model is defined according to a subset of the coefficient vector set of the EAM, which enhances the accuracy. On the other hand, the computation efficiency of the inner approximation is also significantly improved by exploiting the regularity of coefficient vectors in the EAM in the parameter calculation process. The inner approximated flexibility model of ADNs is further incorporated into the security-constrained unit commitment problem as an application. Numerical simulations verify the effectiveness of the proposed method.

Urania: Visualizing Data Analysis Pipelines for Natural Language-Based Data Exploration

Exploratory Data Analysis (EDA) is an essential yet tedious process for examining a new dataset. To facilitate it, natural language interfaces (NLIs) can help people intuitively explore the dataset via data-oriented questions. However, existing NLIs primarily focus on providing accurate answers to questions, with few offering explanations or presentations of the data analysis pipeline used to uncover the answer. Such presentations are crucial for EDA as they enhance the interpretability and reliability of the answer, while also helping users understand the analysis process and derive insights. To fill this gap, we introduce Urania, a natural language interactive system that is able to visualize the data analysis pipelines used to resolve input questions. It integrates a natural language interface that allows users to explore data via questions, and a novel data-aware question decomposition algorithm that resolves each input question into a data analysis pipeline. This pipeline is visualized in the form of a datamation, with animated presentations of analysis operations and their corresponding data changes. Through two quantitative experiments and expert interviews, we demonstrated that our data-aware question decomposition algorithm outperforms the state-of-the-art technique in terms of execution accuracy, and that Urania can help people explore datasets better. In the end, we discuss the observations from the studies and the potential future works.

A Study of Generative Large Language Model for Medical Research and Healthcare

There is enormous enthusiasm and concerns in using large language models (LLMs) in healthcare, yet current assumptions are all based on general-purpose LLMs such as ChatGPT. This study develops a clinical generative LLM, GatorTronGPT, using 277 billion words of mixed clinical and English text with a GPT-3 architecture of 20 billion parameters. GatorTronGPT improves biomedical natural language processing for medical research. Synthetic NLP models trained using GatorTronGPT generated text outperform NLP models trained using real-world clinical text. Physicians Turing test using 1 (worst) to 9 (best) scale shows that there is no significant difference in linguistic readability (p = 0.22; 6.57 of GatorTronGPT compared with 6.93 of human) and clinical relevance (p = 0.91; 7.0 of GatorTronGPT compared with 6.97 of human) and that physicians cannot differentiate them (p < 0.001). This study provides insights on the opportunities and challenges of LLMs for medical research and healthcare.

SODA: A Natural Language Processing Package to Extract Social Determinants of Health for Cancer Studies

Objective: We aim to develop an open-source natural language processing (NLP) package, SODA (i.e., SOcial DeterminAnts), with pre-trained transformer models to extract social determinants of health (SDoH) for cancer patients, examine the generalizability of SODA to a new disease domain (i.e., opioid use), and evaluate the extraction rate of SDoH using cancer populations. Methods: We identified SDoH categories and attributes and developed an SDoH corpus using clinical notes from a general cancer cohort. We compared four transformer-based NLP models to extract SDoH, examined the generalizability of NLP models to a cohort of patients prescribed with opioids, and explored customization strategies to improve performance. We applied the best NLP model to extract 19 categories of SDoH from the breast (n=7,971), lung (n=11,804), and colorectal cancer (n=6,240) cohorts. Results and Conclusion: We developed a corpus of 629 cancer patients notes with annotations of 13,193 SDoH concepts/attributes from 19 categories of SDoH. The Bidirectional Encoder Representations from Transformers (BERT) model achieved the best strict/lenient F1 scores of 0.9216 and 0.9441 for SDoH concept extraction, 0.9617 and 0.9626 for linking attributes to SDoH concepts. Fine-tuning the NLP models using new annotations from opioid use patients improved the strict/lenient F1 scores from 0.8172/0.8502 to 0.8312/0.8679. The extraction rates among 19 categories of SDoH varied greatly, where 10 SDoH could be extracted from >70% of cancer patients, but 9 SDoH had a low extraction rate (<70% of cancer patients). The SODA package with pre-trained transformer models is publicly available at https://github.com/uf-hobiinformatics-lab/SDoH_SODA.

Talk2Data: A Natural Language Interface for Exploratory Visual Analysis via Question Decomposition

Through a natural language interface (NLI) for exploratory visual analysis, users can directly "ask" analytical questions about the given tabular data. This process greatly improves user experience and lowers the technical barriers of data analysis. Existing techniques focus on generating a visualization from a concrete question. However, complex questions, requiring multiple data queries and visualizations to answer, are frequently asked in data exploration and analysis, which cannot be easily solved with the existing techniques. To address this issue, in this paper, we introduce Talk2Data, a natural language interface for exploratory visual analysis that supports answering complex questions. It leverages an advanced deep-learning model to resolve complex questions into a series of simple questions that could gradually elaborate on the users' requirements. To present answers, we design a set of annotated and captioned visualizations to represent the answers in a form that supports interpretation and narration. We conducted an ablation study and a controlled user study to evaluate Talk2Data's effectiveness and usefulness.

Datamator: An Intelligent Authoring Tool for Creating Datamations via Data Query Decomposition

Datamation is designed to animate an analysis pipeline step by step, which is an intuitive and effective way to interpret the results from data analysis. However, creating a datamation is not easy. A qualified datamation needs to not only provide a correct analysis result but also ensure that the data flow and animation are coherent. Existing animation authoring tools focus on either leveraging algorithms to automatically generate an animation based on user-provided charts or building graphical user interfaces to provide a programming-free authoring environment for users. None of them are able to help users translate an analysis task into a series of data operations to form an analysis pipeline and visualize them as a datamation. To fill this gap, we introduce Datamator, an intelligent authoring tool developed to support datamation design and generation. It leverages a novel data query decomposition model to allow users to generate an initial datamation by simply inputting a data query in natural language. The initial datamation can be refined via rich interactions and a feedback mechanism is utilized to update the decomposition model based on user knowledge and preferences. Our system produces an animated sequence of visualizations driven by a set of low-level data actions. It supports unit visualizations, which provide a mapping from each data item to a unique visual mark. We demonstrate the effectiveness of Datamator via a series of evaluations including case studies, performance validation, and a controlled user study.

Contextualized Medication Information Extraction Using Transformer-based Deep Learning Architectures

Objective: To develop a natural language processing (NLP) system to extract medications and contextual information that help understand drug changes. This project is part of the 2022 n2c2 challenge. Materials and methods: We developed NLP systems for medication mention extraction, event classification (indicating medication changes discussed or not), and context classification to classify medication changes context into 5 orthogonal dimensions related to drug changes. We explored 6 state-of-the-art pretrained transformer models for the three subtasks, including GatorTron, a large language model pretrained using >90 billion words of text (including >80 billion words from >290 million clinical notes identified at the University of Florida Health). We evaluated our NLP systems using annotated data and evaluation scripts provided by the 2022 n2c2 organizers. Results:Our GatorTron models achieved the best F1-scores of 0.9828 for medication extraction (ranked 3rd), 0.9379 for event classification (ranked 2nd), and the best micro-average accuracy of 0.9126 for context classification. GatorTron outperformed existing transformer models pretrained using smaller general English text and clinical text corpora, indicating the advantage of large language models. Conclusion: This study demonstrated the advantage of using large transformer models for contextual medication information extraction from clinical narratives.

Suppression of stimulated Raman scattering by angularly incoherent light, towards a laser system of incoherence in all dimensions of time, space, and angle

Laser-plasma instability (LPI) is one of the main obstacles in laser-driven inertial confinement fusion (ICF) for achieving predictable and reproducible fusion at high gain. For the first time we have proved analytically and confirmed with three-dimensional particle-in-cell simulations that angular incoherence has additional and much stronger suppression of the instability growth rate than the well-known temporal incoherence and spatial incoherence usually used in ICF studies. For the model used in our calculations, the maximum field ratio between the stimulated Raman scattering and the driving pulses drops from 0.2 for the Laguerre-Gaussian pulse with a single non-zero topological charge to 0.05 for the super light spring with an angular momentum spread and random relative phases. In particular, angular incoherence does not introduce extra undesirable hot electrons. This opens a novel way to suppress LPI with the light of an angular momentum spread and paves the way towards a low LPI laser system with a super light spring of incoherence in all dimensions of time, space, and angle.

Generative Modelling of the Ageing Heart with Cross-Sectional Imaging and Clinical Data

Cardiovascular disease, the leading cause of death globally, is an age-related disease. Understanding the morphological and functional changes of the heart during ageing is a key scientific question, the answer to which will help us define important risk factors of cardiovascular disease and monitor disease progression. In this work, we propose a novel conditional generative model to describe the changes of 3D anatomy of the heart during ageing. The proposed model is flexible and allows integration of multiple clinical factors (e.g. age, gender) into the generating process. We train the model on a large-scale cross-sectional dataset of cardiac anatomies and evaluate on both cross-sectional and longitudinal datasets. The model demonstrates excellent performance in predicting the longitudinal evolution of the ageing heart and modelling its data distribution. The codes are available at https://github.com/MengyunQ/AgeHeart.

Cloud removal Using Atmosphere Model

Cloud removal is an essential task in remote sensing data analysis. As the image sensors are distant from the earth ground, it is likely that part of the area of interests is covered by cloud. Moreover, the atmosphere in between creates a constant haze layer upon the acquired images. To recover the ground image, we propose to use scattering model for temporal sequence of images of any scene in the framework of low rank and sparse models. We further develop its variant, which is much faster and yet more accurate. To measure the performance of different methods {\em objectively}, we develop a semi-realistic simulation method to produce cloud cover so that various methods can be quantitatively analysed, which enables detailed study of many aspects of cloud removal algorithms, including verifying the effectiveness of proposed models in comparison with the state-of-the-arts, including deep learning models, and addressing the long standing problem of the determination of regularisation parameters. The latter is companioned with theoretic analysis on the range of the sparsity regularisation parameter and verified numerically.

LPFS: Learnable Polarizing Feature Selection for Click-Through Rate Prediction

In industry, feature selection is a standard but necessary step to search for an optimal set of informative feature fields for efficient and effective training of deep Click-Through Rate (CTR) models. Most previous works measure the importance of feature fields by using their corresponding continuous weights from the model, then remove the feature fields with small weight values. However, removing many features that correspond to small but not exact zero weights will inevitably hurt model performance and not be friendly to hot-start model training. There is also no theoretical guarantee that the magnitude of weights can represent the importance, thus possibly leading to sub-optimal results if using these methods. To tackle this problem, we propose a novel Learnable Polarizing Feature Selection (LPFS) method using a smoothed-$\ell^0$ function in literature. Furthermore, we extend LPFS to LPFS++ by our newly designed smoothed-$\ell^0$-liked function to select a more informative subset of features. LPFS and LPFS++ can be used as gates inserted at the input of the deep network to control the active and inactive state of each feature. When training is finished, some gates are exact zero, while others are around one, which is particularly favored by the practical hot-start training in the industry, due to no damage to the model performance before and after removing the features corresponding to exact-zero gates. Experiments show that our methods outperform others by a clear margin, and have achieved great A/B test results in KuaiShou Technology.

An Online Joint Optimization-Estimation Architecture for Distribution Networks

In this paper, we propose an optimal control-estimation architecture for distribution networks, which jointly solves the optimal power flow (OPF) problem and static state estimation (SE) problem through an online gradient-based feedback algorithm. The main objective is to enable a fast and timely interaction between the optimal controllers and state estimators with limited sensor measurements. First, convergence and optimality of the proposed algorithm are analytically established. Then, the proposed gradient-based algorithm is modified by introducing statistical information of the inherent estimation and linearization errors for an improved and robust performance of the online control decisions. Overall, the proposed method eliminates the traditional separation of control and operation, where control and estimation usually operate at distinct layers and different time-scales. Hence, it enables a computationally affordable, efficient and robust online operational framework for distribution networks under time-varying settings.
